Audacity is usually so reliable in its recording and playback that we used to use it to confirm signal continuity in recording and entertainment systems. It's most unusual for it to fail like this.

Sometimes the Win7 conferencing services and processing get in the way of a good recording.
You're using the software Stereo-Mix, right, and not the jumper cable sometimes recommended for internal recording?

Don't "go" to the backup disk. Run Time Machine and use that to manage the backups. Koz
