Audacity does not save music files. If you need a self-contained, standard music file, you can export one. File > Export > WAV (Microsoft) 16-bit PCM. Many times Windows will take one look at the USB sound device and naturally assume that sound needs to go both ways. So it's trying to send sound back out to the guitar. What I think happened is you hosed the microphone connection bad enough to cause the sound management to fail.
