Audacity Projects have two parts: the AUP project manager file and the _DATA folder with the sound snippets in it. Did you lose both?

You used File > Save As or FIle > Save? If I use File > Save As and pick the original filename, then I will get an overwrite.

Noise Reduction is only possible on noises that are constant through the whole show. Your noise is erratic and there's no way to get a Noise Profile for the tool. Microsoft will not willingly show you the file extension. MyMusic.wav will appear as just MyMusic to you in Windows. Audacity does not edit MP3. What it does is convert incoming MP3 to its own powerful, large internal format and edit that. So the tiny, efficient, compressed MP3 balloons to a huge file on import. How much room do you have on your computer?

Audacity is a complete slave to whatever the computer is doing. If FRAPS is taking over the computer sound services, then that's the sound that Audacity is going to get.
