If you got clipping on the timeline, then you should be able to just Effect > Amplify and bring the show back down out of clipping. Audacity uses 32-bit floating format which allows that. I don't remember where they all are, but to reinstall, you should trash the Audacity folder in Go > Applications, and also Go > Computer > Users > koz (in my case) > Library > Application Support > drag the audacity folder to the trash. Just to clear the deck:
Go > Utilities > Disk Utilities > select your system drive and Verify Disk and Repair Permissions. It's possible to scramble permissions so badly Audacity won't run.

There's a suggestion that you had an older Audacity on this machine. Did you? Did you like to install whole packages of affects and plugins instead of one or two? Most people are not doing scientific calculations on audio files. Most people are applying effects and filters and those do not work well at 16-bit. They work at 32-floating and you need dither to come back down to 16-bit for export.

Unless you're on a Mac or desktop PC, you don't have a stereo line-in, so USB it is.

Dig in the Windows Control Panels and make sure there are no "special" services running to try and help you. Win7 had a "Concert Hall" effect that drive me crazy for a while. Vista had Enhanced Services Skype processing. http://manual.audacityteam.org/o/man/faq_recording_troubles...
