Why are you converting your FLAC recordings to anything? Both AAC and MP3 are delivery formats. Deliver the product to the client or personal music player and full stop. Generally, no further editing or production is possible without some sound damage.

Using the drop-downs for Recording and Playback on the main Audacity window, make sure both are switched to your USB Audio Device. That's pretty much it. When you close Audacity, the sound settings should go back to where you have them in Apple > System Preferences > Hardware > Sound...etc. Remember...

I got rid of a lot of the very small looking clicks in otherwise silent parts by drag selecting them and applying Amplify at -20dB to them, driving the signal to 0 amplitude for all intents. You should be able to get rid of them as an emergency measure by drag-selecting each one and silencing it with Control-L.

Mic-In on a Windows laptop is very delicate and overloads very easily producing popping and cracking in the track -- even if you reduce the sound level to avoid overload.
