Yes. There is absolutely provision to listen while you record.
Audacity > Preferences > Recording > [X] Software Playthrough (select) > [OK]
Don't select anything else.
People trying to record a live voice or microphone might not want that running, but for you it's perfect.

That might be. But you like us are stuck making a case why that would only lose some data but not all.It looks to me like the filenames (with drive and folders) might be too long.
Drive failure, however, could certainly do that.
We can't wait for the results of the drive check.

FLAC and MP3 are both compressed formats and their job is to change things in desirable ways. What happens if you leave the original CD sound as WAV -- the format of the sound on the CD (assuming an Audio CD)? Do any of these effects happen?
