If you have to do this again, as you noticed, separate sound can work perfectly well and is generally preferred, somebody needs to appear on camera and clap at the beginning and the end — just like the big kids.

If all you're doing is converting a 16 bit AIFF to a 16 bit WAV, you should be able to turn off dither. Edit > Preferences > Quality > High Quality Conversion. Though I didn't know that you can't plug USB microphones to external hubs, the one I used is a wall-powered one, so I guess it should have been alright...?
