See if you can select your USB mixer in the Audacity Device Toolbar.

If you see some incomprehensible name you don't recognize, see if it goes away when you unplug the mixer. Also plug the mixer in and then start Audacity.

To get a cross-fade or video dissolve requires that both tracks be available at the same time. You can get that with two different Audacity sound tracks, one above the other. Use the Time Shift Tool (two sideways black arrows) to push one track earlier and later with respect to the other (attached)....

Audacity only edits audio.
If you have a video viewer that subsamples frames, you can literally see a very slightly different show every time you watch, so yes, that can be pretty annoying.

I believe Skype is usually mono, so all you did was create two identical copies of the same show.
