iTunes will do that if the CD has two separate sound tracks, such as two separate songs. Drag the two tracks out of iTunes and import them both into Audacity. You can export multi-channel WAV files and AAC 5.1 surround. Past that I'm not sure. What sound format does the Duet require?

Audacity doesn't save sound files. To get a WAV file, you have to use File > Export.
Did you get the special stylus for your 78s? A regular LP stylus drags along the bottom of the wider 78 groove picking up noise and generating distortion.
