How long were you gone and did the machine go to sleep?
What kind of Mac and which OS? I'm typing on a Mini with OS-X 10.9.5

Did it try to save a Project with a date in the filename?

Are you sure you can take out the little gaps manually? Did you try on one or two? It's not obvious that you can do that. It's possible data error on the disks is dropping musical notes. If it is, then no amount of Truncate Silence is going to help. The notes just aren't there any more.

the soundwaves do look kinda small. Listening to the work during recording is important, but it's nothing compared to getting the bouncing sound meters and blue waves right. It works on EVERYTHING! It works on everything you shot with that microphone and under those conditions . It won't necessarily work for anybody else, or even you if you change anything significant. It's three times bigger/longer.
Ten seconds of mono at 44.1/16 is 0.882 MB (just under 1 MB, which is why it fits so well as a forum attachment).

Ten seconds of mono at 96/24 is 2.88 MB.

Stereo is double that. Say 6 MB every ten seconds in fuzzy numbers.
