After you split them apart, select one track by clicking just above MUTE. The tools and filters should only affect that one track.

As I understand it, the known problems have to do with an inability of Audacity to use the Apple filters. On Macs, the filter list includes a bunch of AU This and AU That custom Apple filters. Use the drop-down menus to the left of the track and Split Stereo Track. Same menus to recombine when you're finished. I know you're doing this in a dead run, but you have to pay attention. I also said to listen to it on the mixer and make sure it sounds perfect. Did you do that step?everything lights up perfectly fine on the mixer, up to 6 and everything.
