Matching the direction and duration of the blue waves isn't the only way to solve clicks and pops. There's also DC Offset. Write down how you did the second clip. Open the first clip in Audacity and View > Show Clipping. All those red marks are permanent sound damage from being too loud. So that's that one. AUP is not a sound format. It's the legacy Audacity project format. Audacity doesn't Save sound files. You can make a new sound file by File > Export.
