Have you tried pulling up the Task manager to see what's running and if anything is using an undue amount of resources? Is there noticeable disk activity while this is happening? From my original post: Watching process status, there is nothing indicating any kind of load on the system itself. I bro...

I have confirmed a case where the "K" and "J" key issues occur without having linked tracks (see attached). However, I also found that when I selected "View -> Fit Vertically", the problem disappeared.

Just more data to help isolate the problem.

Two tracks, each about 20 minutes long (two sides of an audio cassette). I've not seen this every time, but I have seen it on more than one project.

As this bug is "not reproducible to order" it's been hard to track down. Would it help to have a particular file with which this occurs and the steps to reproduce it? I have steps where I can cause this to happen every time in v1.3.9 regardless of the WAV I import: Open Audacity Drag in a WAV Wait ...

I got the 1.3.10 alpha and it does not exhibit this behavior. It appears to be corrected. I get two independent windows, neither of which is hidden.

FYI: You can recover the "hidden" window by right-clicking on the taskbar button, selecting "Move", then press a cursor key. This ties the window to your mouse and you can drag it back into visible space. In my case, the hidden window is always this size:

This is exactly the behaviour when linking is on and you have a label track. By "linking" do you mean having the "snap to" enabled? I still do not have that enabled. I've also found that this does not happen when cutting from the beginning of a waveform or from some portion nearer the beginning. It only seems to happen when you are somewhere beyond 4-5 minutes into the waveform.
